FYI: This issue was resolved the very next day after I sent the email below. The Java 5 patches now have the recommended flag set in patchdiag.xref.
So, this is just a case of the patchdiag.xref updates just taking an extra day longer for some patches than others.

I was just noticing in the patchdiag.xref that 11866[67]-53 (For Java 5) does not have the "R" flag
whereas the 12513[67]-54 (for Java 6) does have the "R" flag.
I looked at the README files for each to see if the latter one had included a security issue that the former did not list.
I was surprised that the two lists of bug fixes were very similar. So, I can't explain why the "R" flag is not set for the Java 5 version.
If the list of fixes is the same, then the "R" flag should be the same. Am I not understanding something?

PCA is working correctly in this case. It tells me I need the latest Java 6, but an older Java 5. This is consistent to the data in the patchdiag.xref
